Its likely the game is just out of stock at that time, its probably not worth the time of constantly removing the boxes and putting them back when games likely get restocked frequently

Just so you know most venders will pay for their products to be on shelves if they are in store or not, every Best Buy in Canada has the ability to offer product from the website if something isn't in store at the time.

I actually find this kind of annoying too. It's not so much that I've had issues with the game not being in stock, but the shelves are just filled with empty cases of the same few games, while the actual games are kept in a pile in a storage cabinet that's completely covered so you can't see what's inside, or in the back warehouse. The days of being able to go into Best Buy and browse through games is gone. Now you need to know exactly what you want before going to the store, and then hope that someone there is actually able to find it. For more serious gamers, this might be alright if they're following what's coming out, but more casual people who dont' and kids might not know everything that's available and could miss some decent games that are a little older, and also miss sales.
